Ow, my knees hurt

Well in football i've been recently focusing more on lower body due to upcoming spring training...and my first max a few weeks ago for back squats was 205, but I wasn't going down all the way. Today I tried 235, and did 2 sets of 6 reps. I can really feel it in my butt, but my left knee is sore, not too bad, just a little when I bend it, in my left ankle too. I'm wondering if this could be bad or just a little soreness from the change of weight?

evo i have so much trouble understanding how rock bottom squats help the knees, my knees could use a little help and im tempted to start doing them but i fear ill mess it up and run the risk of damaging them, enlighten me!
 
Here's some food for thought....
If you will look at powerlifters and olympic lifters that employ ass to grass or at least below parallel squats, you will find that their knees are in a lot better shape than most people. Sure you'll say that powerlifters have been known to have no cartalage on their knees but usually by the time they get to to this point they're well up in their years...I think you'll find this problem common with anyone at that age.

Generally the ass to grass squats will allow you to pass through the point of the most stress on your knees rather than going there, staying there, and then going back up.
