Bulgarian Splits and Ankles

I've posted this in my diary but I wanted to here also to get some feedback. When I do bulgarian split squats (with weight) I have been developing a horribly sore ankle on the top part of my ankle. Its so stiff in the mornings that it takes quite a bit of "warming up" before I can walk normally and its affecting my cardio workouts quite a bit. I have obviously stopped doing the splits with the top of my foot resting on the bench and now I'm using a flexed foot gripping with my toes. Is this just a really inflexible ankle problem? Does anyone else struggle with this? On a side note, can you get shin splints from inflexible ankles? Anyone know some good stretches for this and how to fix it?
