Requiring Help

Hello everyone a little run down on me.
I'm 60kg -> 130lb, 185cm approx.
I have a very fast metabolism and flat feet (which causes a slight discomfort to small pain in my left knee). This pain in the knee has stopped me from running.
I cannot gain weight or muscle structure!
I've been athletic through life, but now the knee now and fitness are dropping due to my busy work/study lifestyle, which is why I cant go to the gym anymore. My family has always eaten healthily. I also pasted the physical for the army which raised my fitness for a while about half a year ago.
Monday to Wednesday I spend 40minutes to an hour stretching and using some weights (7.5kg).

Goal:
#Work on an overall tone and stretch my muscles.
#Stretch my knees and lower back

Constraints:
#I can make a 15kg hand held weight
#Basically me and my room
#An hour

What exercises can I do to strengthen my knees and lower back with what i've got?
Any suggestions?

PS: I decided not to list off the current exercises I do, would like to start a fresh routine.
