Not sure if I am misunderstanding how to lose weight

Since I left College I have gotten a beer belly and was eating poorly. Recently I started jogging, and able to jog for 25 minutes without feeling tired, but legs start to ache a bit. I am a bit confused on how I am suppose to lose weight, specifically my stomach. I was told and saw online 25 minutes of jogging will help me burn 200-300 calories, I have cut off all the alcohol, junk food and carbs. Mornings I eat a omelet that has 2 eggs, bell peppers, onions, and tomato. Lunch is usually a green salad of lettuce, tomato, and cucumber or a fruit mix of apples, Jicama, mango, and cumember, and finally for dinner either a fish filet or skinless chicken breast breaded and oven baked. Even with that food, I reach about a little over 1000 calories each day of food but my jogging only helps me out with 200-300 calories. I jog each day and do burpies for a total of 30 minutes which burns about that much from what I read. Does that mean I have to do an hour and a half of exercise each day to reach burning the calories I had for the day and the store fat I have in me or is it that I have misunderstood something?
 
Exercise assists with loosing fat in a limited way, the biggest factor in loosing is your diet.

you don't mention your height or weight but 1000 calories a day is under eating for most people. what were you eating before you made the decision to loose weight ? the first step is to work out what your body needs to maintain your current weight, there is a huge number of calculators online including the one on this site http://www.fitness.com/tools/bmr/ then reduce your calorie intake down by around 500 calories to aim for a moderate loss.

on an extreme calorie deficit like you have you will be loosing muscle which will make fat loss much harder in the long term. which is not helped by what appears to be a lack of protein in your diet, considering 2 eggs have only around 18 grams of protein your chicken breast would need to be a large serving to get you remotely close to minimum needs.

Also when in a large deficit it is important to be do strength training as part of your exercise to prevent as much muscle loss as possible.

your goal should not be to exercise away all of the calories you have consumed.

I am 5'7 160 pounds, Before I was always eating fast food that was fries, burgers, mash potatoes, pizza whole just me and wings with ranch on the side, drinking beers and jack and coke and finishing the whole coke bottle in the same day....Not the best...
But this week i stopped the junk food, no more alcohol or sodas, and eating alot for veggies and skinless chicken breast boiled and breaded chicken. even fish filets. I am trying to fix what I eat. Also drinking alot of water and eating prior to 6:30pm each day for my last meal. I am eating more chicken, kidney beans.
 
Another idea to consider, as well as exercise and diet, is to be sure you are getting enough fiber to keep your bowel movements regular. Even with diet and exercise you need to maintain regular bowel movements to rid the pounds, otherwise stored within. Fiber is another need for a healthy diet and there are lots of ways to get fiber. how about eating a bowl of boiled kindey beans?
