Is running barefoot bad for your back and knees?

Yes!
New Balance, Brooks, Saucony, Vivobarefoot and Merrell all have so-called "barefoot shoes". Prices vary, but none are cheap.
I am running in Vivo right now and have a pair of New Balance Minimus for backups / alternates.
They are quite thin (5mm) and like real thick socks.

As for the cheapo running shoes at big box stores, sometimes they are seconds, or just cheap knockoffs of a higher "line" in the same brand. Crap.
